Noise cancelling on Sony WH-XB900N not working for app calls like whatsapp , Duo etc. Do any one have any idea about this?

Not 100% sure but could be normal during calls.

Have you checked the NC settings in the headphones connect app?

Noise cancelling doesn't work when you're on a call or recording your own voice, so it's not expected to be of much use aside from kicking in when you're listening to a voice note or playing a video message.
