Whenever a call comes in while I am speaking on the phone, the current call automatically cuts off and the new call starts immediately. I have checked the call settings but doesn't seem to be anything there that can help.
How do I prevent this?

Hi and welcome to the community! Since you're new please be sure that you have checked out our Discussion guidelines.
Do you have smart call handling enabled under Settings -> Personalisation -> Motion? If this is enabled and you move the phone away from your ear to check who's calling and then put it to your ear again the second call will be answered.

@Richard, that's the issue. Thanks.
However, may I suggest that the three items under Smart call handling be unbundled? For instance, the following call handling options need not be mutually exclusive: (a) Answer: bring device to your ear (b) Reject: shake the device (c)Ringer off: place the device face down (d) Cut off current call: bring device down, then back to your ear; etc.
Let users decide which smart call, or combination of, options they want.
Thanks.
Glad to hear that we found the cause.
I did forward feedback earlier about having this feature disabled when you already have an ongoing call but i will forward your feedback as well.
Hello Rickard
Thanks for your clarification here, but with the new lollipop upgrade it was least expected that this issue is corrected when there is an incoming call and automatically the call should not switch. Or least but the smart call features should be unbundled. But even after so many months still Sony has not taken any view of this or action. For this reason I am not using SMART CALL handling option entirely.
